Previously I was running WICO > ICOW > WICO/ICOW Patch Now I am running ICOW > WICO > WICO/ICOW patch and the blackfaces are gone, so far. I suppose this means that the game was expecting WICO facegen values, but was being supplied with ICOW facegen values at the last stage, causing the blackface. Modifying packages didn't have an effect.

Yeah, WICO marks A LOT of NPCs as Protected (only player can kill them) and some of them as Essential as far as I know (noone can kill them). However you can VERY easily revert those changes back to original values (or for example to the ones provided by Unofficial Skyrim Special Edition Patch).

Other than those you'll only find mods that change certain NPCs but are not as extensive as WICO or those mentioned above.
